I did a mission where I needed to send off over $2m and I triple checked, the scanner said it was all there but when I sent it off it only marked $17,100

That sounds like Acid Conspiracy. All of the Dollars it gives you are marked, and it wants un-marked Dollars in return. The scanner will put a checkmark in the "No marked money" box if any of the money you send is un-marked.

I added an un-marked bill, and now the "No marked money" box is checked. I really wish the scanner didn't work this way.

I'm having a similar issue, I've been playing a while (before the marked money counter got added), and I mostly play offline, but I am updated to the most recent non-experimental version. I started a brand new save the other day, and currently refuse to go past the point of opening up the incinerator area. (so I'm not doing that quest yet, just other tasks to try to get some clean non-marked, non-counterfeit, money for the most bonuses for all future tasks). I was playing for hours when I gotten a mission that just wanted dry money but received dirty wet money (said nothing about needing to be cleaned, not even the box). so I put the money to the side and waited for a task I thought I could fullfill with the dirty money without issues. I don't remember what it wanted, but it didn't count all the bills in the stack when I sent it, I didn't restart the game or step away I was just playing normal non-stop. There might be a memory leak issue if this is the case. I started over with another new save thinking maybe this was a fluke, this time I ended up in a similar scenerio, recieved dirty money when I shouldn't have. so I was trying to get rid of it asap, I saved the file manually in case, and one task I sent out for a $55k request, it only took $37k, huge difference, I thought it was odd, forced close the game, and load up the save, took a different task, this one asked for $15k, it only took $14,400, not knowing where the $600 was missing, I just freshly made the stacks, knowing they were full 100 stacks, I sent a stack of $100's and a stack of $50's, so it should have been fine, nope. So, if that happened during a force restart of the game, a forced shutdown and restart of a save, it's more than a memory leak, there might be an issue with dirty money, I think the task is only a level 2-3? maybe 4 at most. that save is currently gone, I'm going to force reinstall the entire game, and will try to update if I see it again.

So far a clean install hasn't resulted in random dirty money showing up, and so far no non-registered money being sent. I did find something weird and not sure if it was a bug or is a bug now... so I'm going to look a little more into it. (if anyone knows off hand, are the starting tutorial money suppose to have marked money or not? it used to and now none of it is marked, I kept each set separate until I bought the standalone UV light to compare).

I just created a save in 1.0.1, and I don't see any marked bills in the starter cash or the cash that drops from The Call Of Cash.
