Maybe the ship could be upgraded to have different wings and floors and be extendable the longways so you arent in a cramped little dingy outhouse ship and lategame be in some sorta Warframe-like landing craft or grineer spacecraft with customizable colours and stuff. Obviously less high-tech and streamlined, but still better than a metallic coffin.

The idea of a larger ship is an idea I am in love with, and something I've been thinking about a lot lately. However, it is quite problematic.
The biggest problem:
External size limitation: Environmental Props
If the ship is too large, trees, buildings, rocks, pumpkins, et cetera may clip through the ship, as the level generator would not expect the ship to extend that far. You can fix this in a few ways, though the fixes may cause additional issues with existing features.
Fix one, change the level generator. I know little about how the level generator works, but I'd assume that the level generator is on a per-map basis. If this is the case, this mod may be incompatible with some custom maps. This won't fix everything, and you would still be constrained by structures on certain moons, such as buildings or water towers.
Fix two, make the ship like the facility, that is, the ship insides or a part of them are stored in a different part of the map. However, this might make the inside of the ship too safe without another mod that allows creatures to path through door transitions. Mimics should still be able to enter, at least, though their AIs might not know what to do once they do so.
Eyeless dogs and bees must be able to path in.
Fix three, make the ship non-euclidian. Otherwise, just fix two, but instead of there being a door that must be entered by holding E, the door is open, and the ship looks like a TARDIS. Walking through the entrance must smoothly transition the player into the ship, and you should be able to see into the ship from outside as if it were normal.
For fixes two and three, the transition point need not be at the airlock, and could be on the inside of the side walls, which might be easier.
That's why I think an orbital station would be a better idea '^'
Make it so that when you leave a moon, you go to an orbital station and the door of the ship open to allow you to get in
