I got it. I like the decor, but it’s almost purely decorative. The only “function” it serves is giving you coins if someone visits your farm. So if you were interested in functionality, then it’s not worth it.

Is there currently a bug where, after using energy to remove a stone/tree/box, refreshing the game restores the energy, and the removal process isn't saved?

I don’t think that’s a bug. It’s more like the game just didn’t save. If you quit the game right away, you may not have given it time to save. Or sometimes doing a certain action (like spawning coins from one of your shops) will allow the game to save.

I would suggest ordered from easy to less easy things to try:
1 - close/reopen, like all of discord
2 - toggle the hardware acceleration option as long as you are playing from a PC on the app via Settings>Advanced. you won't have this option if you're playing on discord web.

Because a lvl 1 with only 1 plant option can only get that and then it adds the rest as you lvl
