Hunter being the leader doesn't make him the main character. He doesn't get any more lines or screen time than Omega, Wrecker, and Tech. At this point Hunter is both expendable, and his death would have the most emotional impact.
They've shown in the most recent episode that Echo is capable of being a leader. He could replace Hunter as the leader of the Batch.
I don't think they're going to kill off a main character anytime soon (except Crosshair if they speed up his redemption) but Hunter is probably highest on the chopping block.
