You can always save manually.

Pretty sure there's some autosave happening cause once I picked a flower I was trying to breed with another, tried to quit and reload but it had saved my flower being picked so my breeding got delayed

It does if you end the game, no matter if you saved before or not.
The only way to avoid that (on Switch) is to go to the home menu and close the game with X.
