So you're saying if you compile it in a cordon separately, you don't get this issue?
is the issue like limited to some specific brushes, or does it just appear wherever?
well for one you have a preety extreme amount of numportals, 19k
I don't see how that could directly cause this issue, but when you just go into extremes in any direction you might encounter strange unexplainable issues

I would try remaking the brushes that break

i had this issue when i was creating very complex geometry based buildings
