This is an issue with the Thunderstore version of Steamodded being very outdated. I'd recommend to download and install all mods manually in the mods folder that the video guide talks about. You can grab the latest Steamodded from here

I don't have much experience with R2ModMan, sorry. Your best bet is to try it and see - if it doesn't work, starting over with this guide should work for you. The only Linux-specific quirk is to add WINEDLLOVERRIDES="version=n,b" %command% to Balatro's launch arguments in Steam, which I think you've done already
