Besides the colors, they are based on the limitation of only having 3 colors and transparency on each 16x16 tile, that applies for background and sprite so you can only have so many colors in each 16x16 tile

I recommend Aseprite (it's what most people in this channel use, I'd assume), though it's (I think) $20 on Steam. If you don't have Aseprite and would rather use something free, you could use any free art program that has a pixel art brush (like Krita).

Side note: Krita is mainly intended for non-pixel art uses; it's made to be a digital art program that you might use a drawing tablet for with textured brushes. Though it can be used for pixel art (as there are three dedicated pixel art brushes: pixel, dither, and fill (which itself is basically a resize of the pixel brush)), I find it a little more difficult or unintuitive to use than Aseprite, especially when using a pixel brush size larger than 1 pixel.
