And yea, as I suspected, it does break my mod(s). Because it isn't populating that folder on start up, it fails to compile because it can't find a whole bunch of files.
Running Compute fixes it I'd say 50% of the time, the other times it brings back some of the files/folders, but not all
A restart of the kit does seem to fix it, but it seems to break again if I load another mod, then go back to the previous one.

The modkit remembers what files you deleted and redelete them , but it's a feature that should be completely removed as it was done early before we knew how pak file would be handled

Oh i'll give it a try tomorrow, I did remove the reference to the assetlabel earlier and the files were showing ok
but it's 3am...i need sleep ๐Ÿ˜›

Ok, so I Was working on another mod (light beams for player corpses), I closed the kit, opened the Enhanced villager mod, you can see in the screenshot the folder is missing again, but is showing in explorer
Hitting compute brings it back, but it does take a while, I'd say around a minute, although the folder doesn't show in the main panel in the middle where the player beams one does
any idea why the previous mod or mods show up there?

Next steps is to back up your saved folder. Delete Game2\Modkit and Game2/Saved . Delete the inside of the Content Folder , then a very long verify game file on Epic games.

While it verifies , remove any entry of Deleted Assets in your backed up saved/mods folder.

If the issue remains after that , then there's an issue with the modkit.
If not , it means you got your modkit in an incorrect state , and reseting solved
