If this possible, manually deleting them could work as a last ditch, if I remember there should be a menu thing with all objects in scene and you might be able to filter it by the pebbles name and then just select all and delete.(been awhile since I messed with engine idk) EDIT(just remembered someone reimported sat map or smth but changed options a bit and it fixed there issue with poles in roads.?)
It's apart of the texture itself i looked through it thoroughly but found nothing. I know there is a way i just can't find it

remove the clutter config from the material
there are two sand materials available in the workshop under the bacon_materials package, maybe they'd be helpful for you (though they are more beach than desert, but with increased satmap blend it might be useful)
