its a stock parts base

If the base is made out of a lot of parts you're gonna have some lag since it calculates physics for all of them at the same time

But the game shortly switching to your base when using Mechjeb landing guidance is steange

If the bug happens any time and isn't just a one time occurence then it's probably some mod's doing

Apparently someone had a similar problem with bdarmory where their mouse wheel stopped working and someone said this

That might be the part of the config causing that

If you find it in your .cfg you could try deleting that part and launching ksp to see if it fixes it

If select the mousewheel (for example) and then ctrl c,ctrl v into notes,and copy it back,will it still work?
