I dont see KSP Community Fixes in your installed mods, it will help fix a great deal of the bugs which cause this. The bug in the screenshot is called "robotics drift"
they never fixed it in the stock game tbh but KSP CF (Community Fixes) patches a number of them. Its not perfect but it will reduce the occurences considerablty
