Do yohu have struts between vessels, or did a manual rebuild? That can cause ripples of vibrations enhancing eachother, so causing oscillations

That's not it, when my kerban leaves the ship it looks like he stays inside it and teleports causing it to push the ship, just like in the video above, it shows that he gets stuck and then comes away it looks like
