Note that the Assembly Anchor button is a bit buggy - it doesn't release if you go right back to the normal select tool.
Instead, click on the move/rotate tool once to make it release.
That green thing is just saying that when you launch, that ship is going to be the one on the launchpad, you can change it by making another ship in the same place (Without clearing) and there should be a white one on that ship, click it and then that will be the ship that will launch. If you are just wanting to move the whole ship, use the move tool at the bottom and click the white circle with the arrows going 4 directions

Not entirely correct. The green thing is attached to the root part of the vessel (now called the assembly anchor). There are legitimate reasons for wanting to move it around on the same vessel.
For me personally it seemed like it was affecting the ability to control the rocket since anytime I detached the boosters I had no control over the rocket
That could be unrelated. If your rocket is probe-controlled (no Kerbal on board) and you have set the game to "probes require connection for full control" (which is default on for normal difficulty), then your rocket loses all control as soon as you stage.
(It's a bug.)
