The VAT is already removed in flight between different EU countries, due to international agreement. It's not removed if the flight is domestic, that is between two airports of the same country.
It's strange, because this was for a flight from Germany to Spain
It shouldn't happen but, I would need your log to confirm the Simbrief flight plan was read correctly.

There is another twist on that. These no-tax laws only apply to operators who consume kerosene. So VATless fueling applies to commercial and bizjet ops. Generally GA consumers who use AvGas still have to pay excise tax that applies to the 95 you buy at Shell as well. At least that's how things work in Hungary to my knowledge.
