If you're doing what you're supposed to be doing with the MSQ and job quests, you should be getting appropriate gear as you go.
As I mentioned to the other person asking about gear a few minutes ago, you should gear to your MSQ level, not your class level.
As long as your ilevel is appropriate to the content you're doing, you'll be fine.

The will mostly unlock additional systems and content, like glamour, the challenge log, and the aesthetician. Before 50 there's a couple of extra dungeons you can unlock, but they're not mandatory, and the rest will be to unlock other classes and levequests, which are also not required.
Once you finish the 2.0 MSQ there will be a few which are mandatory to continue the story. Namely "The Legacy of Allag" which unlocks the Crystal Tower raid series, and the Hard versions of the first three primals, which are required because one of them is integrated into the MSQ.
