If you didn't interact with the aetheryte there, then you'll have to go to Gridania's airship landing and purchase passage to Limsa Lominsa from the airship ticketer.
For future reference, always interact with all aetherytes (teleport crystals) you see. First thing you do when you enter a new settlement. Always.

Those were used primarily to buy old gear upgrade materials. Since all gear bought with poetics now starts in their upgraded forms, upgrade mats for gear levels 70 and below have been removed as they're equally useless.

You can also switch to another job while waiting in a queue, and your queue will still search for other players. You'll just need to switch back to accept the queue.

Items have never been removed from the mogstation.
the closest thing it ever got to "removing" items was when they revamped the store in early-mid ARR when purchases of fantasias were account-wide in packs of 1/3/5, but were only buyable once.
