There's only a minor "order" to the current endgame content because it has ilevel requirements on it. Old endgame you can get around the ilevel requirements by just having a full set of that tier's poetics gear (or better).
Like, you wouldn't be able to get into E9-12 with just the gear you have by the end of the MSQ unless you farmed some out.
Other than that, you can do old 
content (dungeons, raids, trials) in whatever order you want - although some of it is sequential like the alliance raids and the normal raids, and some of the primals.
Where you have to complete one in order to do the next.

If your license is steam, then downloading the windows launcher shouldn’t mess up steam’s launcher.
