Preferred servers if you start a character there give you, usually, 90 days of double xp on any job up to level 70. The only issue with doing that is that you wont be able to join a friend's FC since FC's are bound to the server

They both do different things. Home point is where return takes you for free, which is on a 15 minute cooldown, and where you respawn if you decide to not take a res in the overworld.
Favored destination just halves the cost of teleporting there
