The unloader for the blue train line shows that it's outputting both the blue shape and the green shape. However, no where do the two lines cross paths, and after leaving the two lines trashing for a while, the blue line only outputs the blue shape, and the green line the green shape, as intended.

Were there actually incorrect shapes in the pipeline? There is a longstanding and extremely hard to duplicate bug where sometimes something will get misloaded or misdelivered.

Yea, I've been watching it since, no incorrect shapes actually coming out of the unloader
I experienced something similar in my current save game. One unloader alternates between showing two different shapes while the two trains are clearly separated in the end and there actually never arrive the incorrect shapes. In other words the shapes do not alternate. I can share a screenshot or save file later or create a separate report if it helps.

That causes the bug you are experiencing.
Work around is to go around and don't change space levels and it will work correctly.

Coming here to say that it's happening for me too. Maybe it has something to do with train transfers or train routings, because it was working perfectly until I made a platform for making all the Jobs. I have 11 four tile discharge stations (4 for Shapes, 7 for colours) with some transfers for buffering. The four shapes preview with circle alternating (Square/Circle, Star/Circle,...) and the seven colours preview with Magenta alternating. All lanes checked. All outputs are correct, but the preview keeps blinking. I can provide the savegame if you need it.
Save file would be appreciated π
Looking at your save try the following (like in the picture for shapes and fluids):
- Replace all spacer wagons with standard wagons (Definitely known)
- Replace all Station spacers with loaders

I fixed it in my case by just replacing the first station spacer in each shape/color with a loader. The other station spacers on the buffer transfer area and all the spacer wagons I left untouched. π
