This is the same problem I had with https://discord.com/channels/1000343719314198548/1261584914147446895 and I think it may be for the same reason.
Indeed it seems related or even a duplicate, I let both tickets open for now, as the bug description is a bit different.
Encountering this problem too now I tried to make a pin factory, really annoying.
Can confirm problem still exists in 0.0.8

Looks like I'm potentially have a shape disappearing when attempting to use a note gate to send a part to bypass painting using a filtered gate sending a 1 if the incoming shape is not the same as a shape that needs to be painted.
Since this game reloads all wires on game start, which can create a quick toggle to the filter.
It is very annoying to use the filter and belt reader to store the binary data, as it will remove the shape and make data lose.
