I've done a few runs of the cogah now, and in those runs killing all Agari I've only had one of the cogah specific runes.

I've had 2 of the normal mode runes, and lots of the talisman fragments.

However, I don't understand why cogah Agari wouldn't drop any blessed/polished joinery and fragments as its really unrewarding to kill these bosses and have literally nothing on the top of the screen when collecting the mushroom.

Maybe this is a bug but I would expect the same or better rewards dropping from the cogah...

I think you expect too much. Drop rates seem generous to me, if you compare them to warframe or other games. Considering how the blessed joineries are priced atm, it looks like DE wants that to be a bread maker for the game to some extent.
