I've been experiencing this as well, it seems to be a pretty well-known bug amongst players, it only seems to affect 3-star materials as well.

Want to confirm, I have had 10 Moranite Crystal's for awhile. I bought 2 Moranite Crystal's yesterday, bought another 2 today and I still only have 10.
