I have the same issue; can't be dug up until rugs are moved- very annoying :(
I was doing experiments and hoped that rugs would prevent things like dig spots, thorns and wasn't expecting dig spots to show up.

Issue: Cannot dig where I've placed a carpet. See picture.

Issue: While holding the right click, it is auto digging once or twice and then there will be a long pause and then it would continue to dig once or twice again and then continue to pause and repeat. This also happens while harvesting crops as well. This was a bug early in the game but seemed to be reintroduced a couple of patches ago.
