It takes...several runs to get them all. There's one for doing it under 3 hours, one for putting all the books on shelves but NOT completing any rows (that one was so fun), one for not using any major magic, one for maxing out all the skills (which is super easy and can be done on any run). You can't do them all in the same run - I've done three runs so far and am headed for my fourth and final one today. You could do the three hours, max magic, not using any magic in one maybe - I just didn't. I'm not sure you could do under 3 hours without using magic, but you could avoid the magic by not unlocking them and then just max them out when you leave.
