When I fill up the storage then empty it the boxes still act as if they are full. If I scrap and rebuild I can run around with the box and throw it around if I dont I struggle to pick up the empty box at all. (for reference on 70 hydraulics and 80 haul)

Having this problem too, it's a real pain having to deconstruct and rebuild containers every time

I believe I have had a related issue. I usually build stuff at a location then go back to a fabricator to build the components put those in a fortihold and carry the container to the build spot. As soon as all the materials are removed from the container it starts to go crazy and fly out of my hands at high speed in a random direction.
