After upgrading my archer pet, if I click upgrade on my melee pet it wants to upgrade my archer pet still, not sure if thats because my archer pet is equiped?

yes, it is. if you try to to upgrade a pet while not having a combat one equiped it will tell you to equip one to upgrade
