I was testing the Eaglecrew battle-axe on 1 Griffin key.
Received a godlike gemstone, I was bragging about it in clandiscord.
When I tried to sell it, I didn't find it.
I don't have the autoloot option, but I never had the chance to loot it.
I have the Boss Hunter upgrade and clicked on End after this death. This combiniation of action and upgrade didn't allow me to loot the drop.

I can't do anything about your lack of item, but I did replicate the result in testing.
Since the battle ends as soon as the boss dies, there's no reward screen for manual looting. You get the item notification screen but nothing is added to bag, since there was no auto loot upgrade. The item is simply lost with no chance to obtain it manually.
It appears the loot is awarded if you relog and check your bag. Have you relogged yet?
