Controller not recognized by game

So, in the Playtest version, I had no issues at all, but now in Early Access, it doesn't seem to recognize my controller is even plugged in. On top of that, it seems to think it's my mouse, since I can move the analog sticks and it moves my mouse cursor, and it flies as if I have the virtural mouse joystick enabled. I turned that off, but it still doesn't recognize my controller.

I had this exact issue. Try to disable all controller inputs in the steam settings, it seems to override N.O controller input.

Oh right that damn thing, I forgot that, could have sworn I turned it off for all games
