I was doing a check on my Steam games and I clicked the, "verify the integrity of game files" on hollow knight. After this, it said that 2 files couldn't be confirmed. When I went back into the game the mods menu was gone and all my mods weren't working. I can't find anything that's missing and this has never happened before to me.

Yeah, if you verify files it removes the mods

Just start the mod installer, it'll reenable them.
