8.5.20b If the effect specifies to shuffle cards into a zone, put the cards into the zone then shuffle that zone.
3.0.11 If a rule would move an object to a zone that does not exist, or the zone cannot contain that object, the object is cleared instead. [3.0.12] If an effect would move an object to a zone that does not exist, or the zone cannot contain that object, and the object would not cease to exist from another rule or effect, then the move event fails.

Glyph Overlay's surge effect instructs you to shuffle Sigil of Fates into your deck (8.5.20b)
Because of 3.7.2 and 3.0.11, the move fails, so you do not put the Sigil of Fates into your deck. But the shuffling part of the effect still happens
Short answer: yes, you shuffle your deck, regardless of whether or not anything was put into your deck.
