If it's ability gets activated for the third time would and it destroys a defending card does the card lose its defence and no longer subtract from damage taken

Most likely yes, however since it's an instant it could be activated after damage has been dealt or even in a later chain link in order to destroy the card without the defence value being subtracted.

But if it gets destroyed during the chain link before damage was resolved it would subtract a defending cards def value though?

Well when damage is calculated it wouldn't see the card that was destroyed.
