I mean i do think having the gearbox removed separately is not a massive deal for most people, and it would make engine swaps have more depth.

The issue here is that you are asking something that is not possible to do.
Trying to implement this 1) would break all existing cars, probably 2) there isnt a clear way to do this.
Game uses an attaching system based on the fact that parts are attached as childs of stuff.
This means, engine & gearbox are children of the car itself.
This is because you can put engine or gearbox separated here, so no issue
But now, if lets say engine now depends of gearbox, you cant put your engine in the car without gearbox
Because the transparent for this is simply not there.
Same happens backwards, gearbox depnds of engine.
The only way i belive this would be possible to implement is to implement some sort of "two-stage" transparent that can be overwritten by the presence of other?
Like still have the transparents on cars, but also engine would have a special transparent for gearbox and gearbox for engine
Then depending on the state of them it modifies the transparnet to fit the car when attached.
And when removing if both are removable them remove as one child, or just the part that is being removed if the other is still attached
But note this is probably BUGGY as fuck.

What I don't get is that we can full disassemble an engine while it being either in the car or not perfectly fine? What's stopping the transmission being added to what ever system the engine components are using?

Then you cant remove engine without removing gearbox...
honestly just leave it slayer it was a good idea until they explained why it would not work no reason trying to make it work
okay, so then why can we remove the head/valve/valvecover of the engine and still leave the engine in the car?
It just seems like its been made in such a way to just make it more difficult, just have it as an addon to teh engine like all the engine components are?

You have to understand that parts are attached to other stuff.
Head / valvecover / etc etc are attached to engine block

i get that, but why not make the transmission do that aswell which would allow you to attach it to the engine outside of the car

- valve cover
