Hi, how can I add letters with diacritics to my layout? The website only lists some (I need ď, ř, ě...)

Using the Czech QWERTZ layer, you can map the numbers that correspond to each special character on CharaChorder.io and access them there.

Use the number option that's named "Keyboard # and [symbol] (US English)"

Additionally, on that layout, you can accent letters by pressing the apostrophe before the letter
