Is there any documentation from Netapp for setting up a netapp cluster as the backend for Grafana's Loki? I've read that Loki uses S3, do I need to have the S3 license on my netapp cluster?

I believe S3 is included in the ONTAP base license

the main question is what S3 APIs does your application need. There's a list of supported S3 API calls here

and in case you haven't updated to ONTAP One licensing there's an S3 master key available here
