One of our customers uses SnapCenter quite heavily for backup, miroor, vault and a lot of clones.
After upgrade we see strange issues with snaps and clones not being cleaned, are locked (due to snapmirro) which is not true.
Any experience or resolutions you guys can think of?

Based on that decription I can't find anything. If you have the error they are getting then you can plug it into the KB search at https://kb.netapp.com/mgmt/SnapCenter. Or have them open a case with support.

We've seen a similar issue with cloning in that the SnapShot couldn't get deleted because the deleted clone volumes was still seen in the Recovery Queue. Are you able to manually delete the SnapShot?
