As far as I'm aware, gems are not included in the jurisdiction of the regular Mining Augments. Am I missing something?

No, the only thing you can do to help with obsidian/herbalist pieces is sleep to speed up the cutting

You can generate raw gems with the resource stations, the dragon's hoard cards cause each resource to also create additional gems (normal gives amber, eminent gives t3 gems, apogean gives t4 gems) when a resource is generated (so sticks/rocks/fibre generate them more quickly)
