Since I have the realm cards I'm assuming I can make portals? Are they new instances or are they connected to the crossways? If I reset the realms does that affect my game progress? And what about the instances at the crossways? Sorry if this is a dumb question, I'm kind of confused since the realms rebuilt patch

The portals at the crossways and your own crude portals connect to the same instance. So it doesn't matter which one you use. You can reset them without a problem and it will not impede your quest progress in any way. But depending on what you need to do, you might have to do the fighting again, because all enemies and the mini events for bonus essence are reset. As well as all the ressources.
