Hmm good question, I haven't played with shipping + quotes. Let me take a look.

So yeah... currently quotes doesn't support using Shipping Rates. So in this case you are correct — you could add a new line item for shipping or you could add shipping into your current product/price amount. I can't really advise on what category you should use for Tax here.

I believe there is a tax code for shipping?
