Is it only possible to do so for customers cancelling via the customer portal? If so, why the discrepancy?

I think the reasoning is that if you're canceling yourself via the API you already know why you're doing that, but someone canceling via the portal is acting on their own and knowing their reasoning can be helpful.

Do you know what best practices are for storing the cancellation reason? Upon a quick search it seems my options include either within the subscription metadata or internally in our database

Either of those should work, whichever fits your use case best!
