Can you clarify what you mean by "But when customer chooses to increase the quantity in the current package before 1.07, the quantities in the scheduled phase starting from 1.07 still remain as they were."

Are you updating the Sub Schedule when the customer wants to increase their quantity?

I am updating the quantity on the underlying subscription object

Ah yes you do have to update the sub schedule since each phase has a specified quantity
