There's no minimum amount for application_fee, and you can't collect an application_fee that's > the charged amount.

As I understood there is going to be 2.9% + 30cents anyway, but I do not understand how it is going to be charged. I am using transfer to sub account and collecting fees on that

It's totally up to you, it's not mandatory to collect the application_fee. Are you using Direct charge or Destination charge?

As I understand when I use application_fee, then Stripe fee is subtracted from application_fee, but if I don't use it it subtracts if from my account balance.

For Destination charge, the platform will still be responsible for the stripe fee regardless whether application_fee is collected or not.

It's not restriction on the transfer frequency so long you have sufficient balance in platform.
