For the payment links, are these invoices being set up the exact same way? Do you have the Id of two invoices that you saw different behavior from?
currently I only have the ID of 1 invoice. is this enough? I can contact the customer for a second example

Invoice IDs are safe to share publically
Only you and certain Stripe employees can look further in to them

As far as I can see, it definitely should have sent an email. I am unsure how to check in to this further at the momet and am conslting my collagues on this
