so yes, the refund will be taken from the account that originally processed the charge, indeed.
if you want to get money into that account to cover the negative balance you'd have to transfer to it from your platform account. The most straightforward way IMO is to wire Stripe some funds directly and then transfer them to the accounts( https://stripe.com/docs/connect/top-ups or https://stripe.com/docs/add-funds)
alternatively you can Account Debit the new accounts to pull money from them into your platform and then make the transfer to the other account(the option that you mentioned).
