I believe you're using direct charges here with connected accounts yes? With direct charges, the connected account will be responsible for stripe fees.

Alternatives are to either reduce the application fees or transfer the stripe fee amount to the connected account separately

I am actually using subscriptions with connected accounts

With direct charges, not really.

Would like to avoid having to do a direct transfer to a connected account with every transaction to refund stripe fees

Yeah unfortunately with direct charges the connected account is responsible for the fees.
