Hmm he receive Payouts, right? Means he is getting money. Why would you think he will have a negative balance?
So is their any case when the stripe can have negative balance?

As one of my customers purchase item $5.00 . Per my order item detail tab (completed transactions), he should have received $3.91 but he is getting double payouts then from where the money comes.?
i am not getting exactly from where this extra amount was paid?

Or can you share with me your merchant ID? you can find it from the Stripe Dashboard -> Settings ->Account Details

I can see your application called the payout API twice (req_YyNW4poloeP6Bm and req_eMHbn33JVs2BvT), and that's why it resulted in two payouts.
You might want to check with your developer if it's not the intended behaviour.
And why the payout generated 3.44 as the payout created was for 3.9
You need to ask your developer, the amount specified in the payout request is 344.
