If refund_application_fee is set to true, in the event of partial refund, the application fee will be refunded proportional to the amount of the charge refunded.

You can set refund_application_fee to false, and use https://stripe.com/docs/api/fee_refunds/create to programmatically set the amount that you want to refund.
