Sure. For an invoice which has an invoice item with amount 1000 and an application fee amount of 7.5, I still got the total as 1000, while I expressed 1007.5

that's expected behavior - The application fee is taken from the 1000.

So when paying the invoice. What will be the total amount paid ? 1000 or 1007.5 ?

you would get 7.5, the connected account would get 9992.5
