Okay, that;'s unfortunately impossible. Invoices only take a fixed amount, not a percentage today

so you'll have to do the math and set application_fee_amount in that case

It depends how you integrate really. Shopify by default will create the Charge themselves via the API, you can't control this, so Shopify is the one who gets the application fee in that world

But you can build your own integration and accept payments instead of Shopify
