Hello and sorry for the wait! Can you clarify where you're seeing that you cannot set an application_fee_percent or transfer_data with a Checkout Session? I see both as being available parameters nested within subscription_data:

transfer_data: https://stripe.com/docs/api/checkout/sessions/create#create_checkout_session-subscription_data-transfer_data

It’s when the mode is set to ‘subscription’. I don’t have the application_fee_percent or transfer_data within a metadata object. Let my try with that once more

that's unrelated to metadata

those are parameters under subscription_data with the links @queen fractal gave you! Let me know if that's not enough
